I think the nest of knowledge is broken. Everytime I enter I meet Bella for the first time again. And whenever i try to walk anywhere except the grand archive i meet her again for the first time.

  Same here...I assumed it was because I didn't complete that side quest as soon as it was available and ended up progressing the main story beyond that stage and believed that was the reason it bugged out, but I later discovered that I was able to complete other quests that were within the same stage without issue so idk what went wrong there

  It's actually a bit more than that. It seems like any time you recieve a skill buff/debuff, the notification box goes away during movement between places but then comes back during text boxes

  I did that exact same fight recently myself. It's a battle of attrition and you merely have to have HP enough to survive until help arrives. Make sure not to get more than 2 hearts on your debuffs or she will drain your essence which deals MUCH more than the usual 5 HP when you bust...All you have to do is Defend to clear your mind and the heart debuffs will fall off, forcing her to reapply them.
  
  It's a scripted battle so you can't defeat her like any normal enemy because her barrier makes her invincible
